  • 1.  ABRF RG IHC/mIF first assigment and action plan

    Dear all,

     

    It has been a long time since our meeting, and it is time to catch up and start to collect the information regarding the antibodies available on our core labs! The list that you will provide me before the meeting does not have to be complete, it is enough for now to include protein target, clone, host, reactive species, catalog, company, even better if including RRID (if you don't know what is RRID https://www.rrids.org/) and gene symbol.

     

    For the next meeting I would like to discuss several points:

    1. Estimation of how many antibodies are available, how many species, how redundant they are, etc. Please send me the list asap
    2. The list of antibody metadata on the google drive (https://docs.google.com/spreadsheets/d/1pXzLJkaX2wkJI_uOdgXLaapg1CJlo459G84FRY1pJYI/edit?usp=sharing): suggestions for improvement, feasibility, limits and advantages
    3. Slide sharing system

     

    I would like to remind everyone that for participating in this Research Group it is necessary to be a member of ABRF, if you haven't already joined the association please do it asap.

    Dear all,

     

    Thank you very much for all the people who could join the meeting last Monday and sorry for the ones who could not join!

     

    We had some important discussions during the zoom session:

    1. As a starting point, the first (and easiest) implementation of this project would be the curation of an excel dataset that includes antibodies already tested and validated in our laboratories (both pass and fail, good and bad antibodies). In this way we can get an idea of what data we have already available through our core labs. The creation of an IHC atlas will be a second step, but it still remains one of the most important points of this RG.
    2. As a corollary of above, we need to curate our list of validation "metadata", that are information about our antibody, IHC protocol, model used, sample processing, acquisition, validation criteria, interpretation, etc. The curation of this list of metadata is an actionable item for the next meeting (see below).
    3. Creation of "validation reports" of antibodies tested for each single gene symbol for IHC and maybe other techniques, as already done for the YcharOS project (see the pdf file attached, in this example for CD44). This is not the priority for now, but this is  a way of summarize data we want to look for the future since it seems to be a very comprehensive way of collecting information (thanks Anita!).
    4. Our project needs visibility: the Biomed Resources Watch could be an important place where to post our information once it is organized in a dataset https://scicrunch.org/ResourceWatch
    5. We need unified validation criteria for our project that we agree on. The second actionable item is about proposing validation criteria and algorithm to be followed.

     

    The actionable items for the next meeting:

    1. Here attached is an empty excel file with many antibody metadata ("Antibody validation intake form 10162024"), try to fill in with the information of just one antibody that passed or failed the validation. Please write me an email and send me back the file when you are done with it, including what kind of information is missing, what you found challenging, what aspects can be improved, etc. Try to fill it in by October 30th.
    2. Here attached is a paper from the Rimm lab about antibody validation for IHC and an SOP algorithm that we use here in the MISI lab at Weill Cornell to validate the antibodies. Again, by October 30th I want you to have a look at them and then write on a word file what are your thought, if you would change them, if there are some issues with the approach, etc. Please send me the file right after the deadline.
